I have 2 48v server rack batteries (eg4) which I want to wire in parallel to a smartshunt. In the eg4 manual it says not to jumper the batteries in parallel, rather use a properly rated busbar to connect them in parallel to avoid large currents and overheating in the end wires. So my question is this:

What's the difference between a shunt and a negative busbar?

Any help is most appreciated! You'd usually have a negative busbar that one or two large cables from the shunt connects to and everything else connects to the busbar since you'd typically need to have multiple connections to the negative busbar. Shunt sits between Battery Negative and all other connections to battery negative (ie System Minus).

Does victron smart shunt have a battery minus connection?

Not according to this from the Victron Smart Shunt manual; "there should be no other connections on the “BATTERY MINUS” connection of the SmartShunt. And similarly, there should be no other connections on the battery negative. Any loads or chargers here will not be included in the battery state of charge calculation."

So i put both MPPT's on the SYSTEM MINUS side on the Smartshunt ?! yes, there will not be anything else than the 2 batteries on the minus side of the shunt.
